Update java code with doxygen tags, add menu files. (#1972)
* Update java code with doxygen tags, add menu files.
* Add -Xdoclint:none to autotools javadoc command
* Committing clang-format changes
* Add fortran RM list descriptions
* delete empty file
* doc tag location changes
