benchpar.c is compiled when configure --enable-build-all --enable-paralllel.
But it failed to compile. It is decided to retire or move it to example.
I removed it from the PARA_BUILD_ALL list so that --enable-build-all will
not fail. The program file still need to be moved.
Tested: Koala using --enable-build-all --enable-parallel.
--in parallel mode. This line, and those below, will be ignored--

M perform/Makefile.am

to freely
distribute by the author. It was an example program showing how to measure
parallel IO speed. Since then, we have created h5perf to do I/O performanace
measurement. This example is not needed any more.
mpi-perf.c:
Removed.
Makefile.am:
Makefile.in:
Removed the entry of mpi-perf.c so that "configure --enable-build-all ..."
will not build it.
The change is trivial that I got permission to skip the code review step.
Tested: h5committest plus "--enable-parallel --enable-build-all" in koala.

systems like AIX do
not like it as it may get into a racing condition when "gmake -j N" is used--
two "rm" commands were trying to remove the same file.
Solution:
Rearranged the Makefile.am so that h5perf or h5perf_serial are built only
once, that is through bin_PROGRAMS only.
Bug 2135: h5perf_serial is not installed in --enable-parallel build.
It was because in parallel build, h5perf_serial is not was not in the
bin_PROGRAMS list but it was still being built and tested.
Solution:
Rearranged the Makefile.am code so that h5perf_serial is installed too.
(It is easier to make cleaner code to install it than to build and test
h5perf_serial but not test it.)
Tested: Jam, both serial and parallel.
Did not run h5committest because the changes are in perform/ directory only
and I think Jam has given the changes in Makefile a complete test already.

CFLAGS overhaul
Description:
Modified the way configure handles CFLAGS.
(note: all changes also apply to FCFLAGS, CXXFLAGS, CPPFLAGS, and LDFLAGS).
1. The configure process will now always preserve a user's CFLAGS
environment variable setup. Any additional flags necessary for compilation
added at configure time will be passed into the Makefiles as AM_CFLAGS,
which is an automake construct to be used in addition to CFLAGS.
This will allow a user to have the final say, as CFLAGS will always appear
later in the compile line than AM_CFLAGS. Additionally, setting CFLAGS
during make will no longer completely erase all flags set by configure,
since they're maintained in AM_CFLAGS.
2. Additionally, where possible, flags previously being assigned directly
into CFLAGS (and thus propagating into h5cc) have now been redirected into
H5_CFLAGS, so they're used ONLY for compiling hdf5, and not embedded into
the h5cc wrapper script as well.
*Note that H5_CFLAGS ultimately is assigned into AM_CFLAGS for use in the
Makefiles. Complete description of changes and build process will be
included in a Configure Document that Elena and I are working on.
3. Removed unsupported config files. This includes:
config/dec-osf*
config/hpux11.00
config/irix5.x
config/powerpc-ibm-aix4.x
config/rs6000-ibm-aix5.x
config/unicos*
4. Modified configure summary to display additional values. Specifically,
appropriate AM_* variables are being shown, as well as H5_FCFLAGS and
H5_CXXFLAGS, which were for some reason not already present.
Tested:
- H5committest
- Tested on all THG / NCSA machines, using several combinations of the more
prominent configure options (c++, fortran, szip, threadsafe, parallel,
et cetera). (Thanks to Quincey for rysnc testing setup!)
- With regards to new automated testing, anything *necessary* for
compilation will be caught by the daily tests as it stands now. (i.e.,
if LDFLAGS is not properly set when szip is used, linking will fail).
Additionally, with regards to which flags get into h5cc, if any
*necessary* flags have been improperly removed, then daily tests should
fail during make installcheck. Additional machine-specific desired
behaviors and/or checks may have to be set up separately within the
daily tests, so this is something to work on.

Fix BZ #1583
Description:
The --enable-static-exec flag was broken. Configure was adding the
-all-static linker flag to an environment variable which was subsequently
never used. (looks like it was used in 1.6 Makefile.ins, but never
moved to 1.8's Makefile.ams when we added automake support).
To fix, I've added this environment varibale to the link lines of all the
tools. Now, when --enable-static-exec is invoked, it will correctly
generate statically linked executables in the installed bin directory.
Tested:
I've tested manually to ensure that the generated execs are static when
the flag is used and dynamic when not. I've also tested when szip is
used, as this was a use case mentioned in the bug report.
Also: ran full tests with make check on jam and smirom for good measure.

Description: Tests in perform directory were never getting run, and
h5perf* programs were not being installed.
Solution: Added another build option, 'make check-perform', which runs the
tests in the perform directory. Also modified the Makefiles in the
perform directory to install (with 'make install') h5perf when
parallel is enabled, and h5perf and h5perf_serial when parallel
is disabled.

Solution:
Previously, shared libraries were only tested when static libraries were not installed.
Also cleaned up line in commence.am that was including HL library in all Makefiles.

new feature
Description:
1) separated the HL library into "public" and "private" header files, with the same caracteristics as the basic library
2) added the public headers to hdf5.h (with a conditional include macro, defined in configure.in)
3) added the path to HL in all Makefile.am 's , because of the inclusion in hdf5.h

Makefile fix
Description:
perform/h5perf is (currently) a test for parallel performance, but was
being built when parallel was disabled. Fixed this.
perform/perf had the same problem.
Solution:
Actually, perf and h5perf were being "built but not executed"
using two different mechansims. They now use the same mechanism,
being built and executed in parallel only.

Added additional targets to build-all
Description:
Surveyed files to find out which ones are not built.
Added test/space_overflow and perform/benchpar to programs built with
--enable-build-all.
Discovered that tools/misc/pdb2hdf5 and tools/misc/h5import were
obsolete and deleted them.
Platforms tested:
mir, modi4, sol
Misc. update:
Update of release file and removal of --enable-pdb2hdf5 to follow.

Makefile bug fix
Description:
Previously, automake didn't output rules to build perform/mpi-perf or
the test/gen_* programs.
Now these can be built by typing 'make mpi-perf' (or 'make foo') or by
configuring with --enable-build-all.
Solution:
Automake doesn't like having rules for programs it doesn't build. Tricked
it by having these programs built "sometimes"--whenever the user enables
--build-all. This should be used mostly for testing and to ensure that
these helper programs compile.
***IMPORTANT***
These programs do *not* currently compile. When --enable-build-all is used
(not the default), gen_new_fill fails because it uses an old API. This is
an existing "bug" that has simply been exposed by this checkin.

sleipnir, modi4, sol

Bug fix
Description:
Building with --disable-static seems to have been broken on several platforms.
Fixed this.
Configure will now disable shared libraries automatically when using pgf90
or when building on Cygwin.
Solution:
To avoid errors when using shared libraries with pgf90 (which I had not
realized were compiler-specific), I had manually set convenience libraries
to use the -static linking flag. Apparently, this is not necessary, and
caused these libraries to be created as empty archives when --disable-static
was used.
Also, some libraries were including other libraries, which was not
necessary.
I also fixed code in configure.in to correctly detect whether shared
or static libraries are enabled, and moved code that disables shared libraries
to before libtool is created (rather than editing libtool after the fact).
Despite repeated warnings that only one shared library can be linked at a
time, I have yet to have shared libraries break the linking of tests on
any system. We'll see if the Daily Tests turn up anything.
Platforms tested:
mir (fortran, C++), sleipnir (C++), modi4 (fortran, C++, parallel),
sol (fortran, C++), cygwin

Bug fix
Description:
Arabica exhibited strange errors when linker found wrong versions of
header files. This happened because include directories were
given to linker in the wrong order.
Solution:
Move include directories from AM_CFLAGS variable to INCLUDES
variable to put them before CPPFLAGS variable. Trust me, it works.
This bug may also have contributed to strange errors on other platforms
(kelgia?).
Platforms tested:
copper, sleipnir, arabica.
(h5dump broke while building on arabica, but this happened in
a clean checkout, too).
