* [svn-r18262] Purpose: Fix bug in b-tree codeNeil Fortner2010-02-161-224/+284
| | | | | | | | | | | | Description: In certain cases, removal of an object in a v1 b-tree would cause the leftmost key in the right neighbor to be overwritten. While this did not pose a problem for group b-trees, with chunked datasets it would overwrite the offset value of the neighbor's leftmost child, causing corruption. Reworked the code to differentiate between b-trees whose children are fundamentally associated with their left key and those who are associated with their right key. Tested: jam, linew, amani (h5committest)

* | [svn-r16710] Purpose: Fix bug 1423Neil Fortner2009-04-081-2/+0
| | | | | | | | | | | | | | | | | | | | | | | | | | | | Description: Versions of the library between 1.3.0 and 1.6.3 have a bug which prevents them from opening any file that does not have the root group's symbol table information cached in the root group's entry in the superblock. Prior to 1.8 this was not an issue as this information was always cached. However, 1.8.0 stopped writing this information (which is not required by the file format specification), and these older versions can therefore not read files created or last written by versions 1.8.0 to 1.8.2. This fix modifies the library to once again add this information to the superblock (when using the old file format). Tested: jam, linew, smirom (h5committest)

| | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | Add 'notify' callback to metadata cache clients, so that they can be aware when the cache has taken/will take certain actions. | | | | | | | | | | | | | | | | | | | | | | Description: Some files apparently exist in the wild which have corrupt symbol table messages on the root group. These files can be opened by 1.6 (which uses the cached information in the superblock) but not by 1.8. This patch fixes 1.8 and 1.9 so they can now open these files, and will correct them if necessary. Also fix some potential (rare) problems with array datatype versions. | | | | | | | | | | | | | | | Initial changes to take advantage of readers/writer locking on metadata cache entries. Reduce the # of protect/unprotect pairs during B-tree iteration by holding reader lock on B-tree and symbol table nodes while iteration occurs. This also has the benefit of preventing an iteration callback from modifying the B-tree being iterated over (which would probably confuse the B-tree iteration code terribly) Tested on: Mac OS X/32 10.4.9 (amazon) Linux/32 2.6 (chicago) Linux/64 2.6 (chicago2)

| | | | | | | | | | | | | | | | | | | New feature Description: Add in baseline "object copy" code from Peter [in the form of a new API routine: H5Gcopy()]. There's still some work to do (like handling variable- length datatypes and possibly support for references) and it hasn't been tested on mounted files yet, but the core functionality is there and working correctly. I've also got a set of patches to update the 1.6 branch with tweaks to keep the branches mostly in sync, but Elena will kill me if I import them before the 1.6.5 release is out... :-) Platforms tested: FreeBSD 4.11 (sleipnir) h5committested

| | | | | | | | | | | | | | | | | | | | | | | | | | | Interim checkin of code changes moving management of the is_dirty flag into the cache code. Description: Prior to this checkin, management of the is_dirty flag was handled above the level of the metadata cache. This can no longer be allowed, as it introduces a race condition in the proposed fix for a cache coherency bug in PHDF5. Solution: Move management fo the is_dirty flag to the cache code proper. Entries are now marked as dirty via a flag on the unprotect call. Platforms tested: h5committested Misc. update:

| | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | | 1) Provide facilities in cache to allow us to avoid a potential cache consistency bug in the parallel case. 2) Clean up a off by one sanity checking bug. 3) Turn off execution of long running tests in debug mode. Description: 1) In the parallel case, all writes to metadata must be collective, but reads may not be. In pricipal, this allows us to different contents in different caches. This isn't a problem as long as the correct data is always on disk, but unless we can force certain writes immediately, that need not be the case. 2) & 3) should need no further explanation. Solution: 1) Add code allowing us to mark cache entries, and then force these entries to be flushed at a later time. Note that to actually avoid the bug, we will have to modify existing code to use these new features. 2) & 3) should need no further explanation. Platforms tested: heping (serial debug and production) committest (copper, sol, and heping). test failed on heping in the c++ portion of the build, but at Quincey's siggestion, I am proceeding with the checkin. | | | | | | | | | | | | | | | | | | | | | | | | | | | | | Bug Fix/Code Cleanup/Doc Cleanup/Optimization/Branch Sync :-) Description: Generally speaking, this is the "signed->unsigned" change to selections. However, in the process of merging code back, things got stickier and stickier until I ended up doing a big "sync the two branches up" operation. So... I brought back all the "infrastructure" fixes from the development branch to the release branch (which I think were actually making some improvement in performance) as well as fixed several bugs which had been fixed in one branch, but not the other. I've also tagged the repository before making this checkin with the label "before_signed_unsigned_changes". | | | | | | | | | | | | | | | | | | | | | | | | | | | Purpose: Bug Fix Description: If an HDF5 file grows larger than its address space, it dies and is unable to write any data. This is more likely to happen since users are able to change the number of bytes used to store addresses in the file. Solution: HDF5 now throws an error instead of dying. In addition, it "reserves" address space for the local heap and for object headers (which do not allocate space immediately). This ensures that after the error occurs, there is enough address space left to flush the entire file to disk, so no data is lost. A more complete explanation is at /doc/html/TechNotes/ReservedFileSpace.html Platforms tested: sleipnir, copper (parallel), verbena, arabica, Windows (Visual Studio 7) Solution: Platforms tested: Misc. update:
