* Avoid leaving a v1 B-tree used as a chunk index in a bad stateDavid Young2020-06-121-8/+8
| | | | | | | | | | | | | | | | | | that makes assertions fail. Add an optional `close` method to the `H5D_chunk_ops_t`, and use that to release "holds" on metadata cache (MDC) entries. For extensible arrays and v2 B-trees, use the existing `dest`(roy) method to implement `close`. For v1 B-trees and other chunk indices, don't provide `close`: we cannot safely close the v1 B-tree index, and the other indices don't have a meaningful presence in the MDC. Revert my first attempt at making v1 B-tree chunk indices closeable with `dest`. Put my comment about the stopgap fix for VFD SWMR at the right place in src/H5Dchunk.c.
* Extract a subroutine that closes chunk indices,David Young2020-06-111-6/+7
| | | | | | | | | | | H5D__chunk_index_close(), and call it in H5D__chunk_read() after reading a chunked dataset. In this way, indices based on extensible arrays and v2 B-trees do not leave pinned/tagged entries in the metadata cache that we cannot evict/refresh when we load changes from the shadow file. Make some changes to the v1 B-tree code that set the pointer to the closed B-tree to NULL and, further, tolerate a NULL pointer where previously that was impossible.

* [svn-r28606] Description:Quincey Koziol2015-12-131-14/+1
| | | | | | | | | | Revisions to normalize revise chunks vs. trunk, plus push dataset metadata changes into the cache immediately (instead of holding them within the dataset data structures). Tested on: MacOSX/64 10.11.2 (amazon) w/serial & parallel (h5committest not required on this branch)
* [svn-r28452] Description:Quincey Koziol2015-11-231-22/+17
| | | | | | | | Normalization changes against revise_chunks branch. Tested on: MacOSX/64 10.11.1 (amazon) w/serial & parallel (h5committest forthcoming)
* [svn-r27768] Description:Quincey Koziol2015-09-141-6/+6
| | | | | | | | | | | | | | | | | | | | | | Complete revamp of package initialization/shutdown mechanism in the library. Each package now has a single init/term routine. This new way should avoid packages being re-initialized during library shutdown and is also be _much_ more proactive about giving feedback for resource leaks internal to the library. Introduces a new "module" header file for packages in the library (e.g src/H5Fmodule.h) which sets up some necessary package configuration macros for the FUNC_ENTER/LEAVE macros. (The VFL drivers have their own slightly modified version of this header, src/H5FDdrvr_module.h) Also cleaned up a bunch of resources leaks all across the library and tests, along with addressing many warnings, as I encountered them. Tested on: MacOSX/64 10.10.5 (amazon) w/serial & parallel Linux/64 3.10.x (kituo) w/serial & parallel Linux/64 2.6.x (ostrich) w/serial

| | | | | | | | * H5_ATTR_FORMAT(X,Y,Z) __attribute__((format(X, Y, Z))) - Rename UNUSED attribute characterstic to H5_ATTR_UNUSED. - Rename NORETURN attribute characterstic to H5_ATTR_NORETURN tested with h5committest.
* [svn-r27058] Description:Quincey Koziol2015-05-131-64/+158
| | | | | | | | | | Convert internal chunk structures to use 'scaled' coordinates instead of absolute coordinates. Tested on: Mac OSX/64 10.10.3 (amazon) w/parallel & serial Linux 2.6.x/32 (jam) w/parallel & serial Linux 2.6.x/64 (koala) w/serial
* [svn-r27045] Renamed H5_ASSIGN_OVERFLOW() to H5_CHECKED_ASSIGN() and re-orderedDana Robinson2015-05-101-3/+3

* [svn-r26837] Description:Quincey Koziol2015-04-171-47/+21
| | | | | | | | | | Separate allocating chunk on disk from inserting the chunk record into the index. This allows a "SWMR-safe" insert/update of chunks (the chunk is always allocated -> written -> inserted/updated in the index). Tested on: Mac OSX/64 10.10.2 (amazon) w/parallel & serial Linux/32 2.6.18 (jam) w/serial & parallel
* [svn-r26757] Description:Quincey Koziol2015-04-071-2/+1

* [svn-r26195] Description:Quincey Koziol2015-02-171-6/+6
| | | | | | | | | Switch from enum H5D_CHUNK_BTREE to H5D_CHUNK_IDX_BTREE, along with a couple of minor whitespace touchups. Tested on: Mac OSX/64 10.10.2 (amazon) w/serial & parallel Linux/32 2.6.x (jam) w/serial
* [svn-r24709] rename H5V to H5VM since H5V is needed in the fastforward ↵Mohamad Chaarawi2014-02-131-7/+7
| | | | | | | | | | | | project for view objects. The addition of view objects in the fastforward project is expected to be brough into the trunk sometimes in the future, which is why we need to make this change. Tested Manually on Jam and Ostrich. Tested with h5commitest - Koala with intel compilers failed, but nothing had to do with those changes. error on Koala: error while loading shared libraries: libirng.so
* [svn-r24087] Rename the private H5RC (reference count) module to H5UC (Use ↵Mohamad Chaarawi2013-08-301-9/+9
| | | | | | | | | | | | Count). This is needed to avoid a conflict with the Read Context object to be introduced in another Project. No impact on users, since this is a private module, and low for developers as the RC module use is very sparse in the library. Tested with h5committest.

| | | | | | | | Clean up more FUNC_ENTER/FUNC_LEAVE macros and move H5D & H5T code toward the final design (as exemplified by the H5EA & H5FA code). Tested on: Mac OSX/64 10.7.3 (amazon) w/debug & parallel

| | | | | | | | | | | | | | | | | | | | | | | Commit metadata tagging framework. Description: This check-in contains a new framework whose goal is to apply a tag value to each new entry in the metadata cache as it is created. This tag value is such that it relates each piece of metadata to the HDF5 object that it belongs to (dataset, group, et cetera). This changeset includes the framework that applies the tags as well as a suite of tests to verify correct tag application, though does not yet make use of the tag values to flush/evict individual objects. Please refer to the "flush/evict individual objects" RFC for further discussion of these changes. Tested: jam, amani, linew (h5committest) liberty, abe, blue print

* [svn-r18445] Purpose: Fix bug 1637Neil Fortner2010-03-241-6/+13
| | | | | | | | | | Description: Modified algorithm for extending a dataset with early allocation so it only deals with the new chunks. * [svn-r18262] Purpose: Fix bug in b-tree codeNeil Fortner2010-02-161-1/+2
| | | | | | | | | | | | Description: In certain cases, removal of an object in a v1 b-tree would cause the leftmost key in the right neighbor to be overwritten. While this did not pose a problem for group b-trees, with chunked datasets it would overwrite the offset value of the neighbor's leftmost child, causing corruption. Reworked the code to differentiate between b-trees whose children are fundamentally associated with their left key and those who are associated with their right key. Tested: jam, linew, amani (h5committest)
